Following Dr. Eggman's disappearance after the Eggman War, Shadow was determined to hunt down Eggman and prevent him from launching a counter-attack at any cost. He was aided in his search by Rouge. Rouge quickly found the doctor's location, but anonymously passed that information to the Chaotix Detective Agency in order for them to verify it was Eggman and to bring in Sonic the Hedgehog to help bring Shadow to reason.[1]

The Fate of Dr. Eggman[]

Approximately a month after the Eggman War, Shadow and Rogue found a seemingly amnesiac Dr. Eggman dealing and becoming friendly with Sonic and the Chaotix. After Eggman mentioned Eggman Land however, Team Dark revealed themselves, with Shadow declaring that he would destroy Eggman.[2]

While Shadow was led away from Eggman by Sonic, Rouge was confronted by the Chaotix, who accused her of bringing Shadow here. In her defense, Rouge revealed that she had been managing everything to ensure everyone's well-being. In the meantime, Sonic convinced Shadow to give Eggman a chance to explain himself, seeing as his amnesia had made the doctor a good man. By the time Shadow returned, Rouge stood ready to defend Dr. Eggman as well. However, she let Shadow pass after he revealed that he had talked the matter over with Sonic. As such, instead of eliminating Eggman, Shadow had Eggman show him Eggman Land, which turned out to be an amusement park for children that Eggman had made. Convinced that Eggman was now a good man who deserved to be forgiven and live in peace, Team Dark took their leave.[1]

Battle For Angel Island[]

Shadow and Rouge were later called in to aid the Resistance at a meeting in Resistance HQ. There, the Resistance's members revealed that Neo Metal Sonic had taken over Angel Island and turned it into a flying fortress. To make matters worse, Neo had also secured the Master Emerald for himself on the island. With their goal being to liberate Angel Island, Amy Rose came up with a strategy after some internal discussions: team three (Sonic and Knuckles) would confront Neo and secure the Master Emerald while team one (Blaze) and team two (Shadow, Rouge and everyone else) focused on breaking the Egg Fleet's control over the island. On the way to Angel Island however, the heroes' battleship came under fire from the Egg Fleet. Fortunately, everyone got off the ship before it crashed. While team two began their mission, Blaze became Burning Blaze and began her attack on the Egg Fleet. Meanwhile, team three confronted Neo Metal Sonic inside his fortress on the island.[3][4]

Unsatisfied with his part in the plan, Shadow split off from team two, leaving Rouge to make up for his absence and start taking direct orders from Amy and handle the guns of the ship they were attacking.[3][4] Whilst Rouge aided in the take-over of one of Eggman's ships and saved the life of Amy, Shadow eventually met up with team three and went into a direct confrontation with Super Neo Metal Sonic, knocking him out of his Super State and seemingly besting him. This proved to be in error, though, as Neo Metal Sonic copied Shadow's bio-data and used it to complete his transformation into Master Overlord.[4] After a brief scuffle, Master Overlord grabbed Shadow, Sonic and Knuckles and flew off with them so they could see him destroy their allies, who had sought refuge onboard an Egg Fleet battleship. When Master Overlord approached the battleship however, Shadow escaped his grasp alongside Sonic and Knuckles, and began destroying his wings to drive the giant robot back towards the now free-falling Angel Island, all while Knuckles tried to retrieve the Master Emerald from Master Overlord. Rouge soon after also joined the fray. During the battle, Team Dark got shaken off Master Overlord, but were rescued by Silver with his psychokinesis. Knuckles subsequently got the Master Emerald away from Master Overlord and brought it back to Angel Island, returning the island to the sky while Master Overlord powered down to normal. With the battle over, Team Dark's members were brought down to Angel Island where they parted ways again.[5]

Crisis City[]

When Dr. Eggman (who had regained his memories and gone back to his old ways) headed towards Sunset City in his Faceship to create a Zombot outbreak in the city, all three members of Team Dark began heading there to intercept Eggman.[6] Despite that, Sunset City was soon overrun by a Zombot outbreak. Eventually, Shadow left on his own to find a transport to take the survivors away in. Later, when Sonic came and tried to clear out some Zombots keeping some civilians trapped, Omega showed up and beat Sonic to it. As Omega then proclaimed that he would eliminate the Zombots, Sonic tried to convince him not to do it. Although Omega ignored Sonic, his attacks appeared unable to really damage the Zombots. Rouge then appeared and told Sonic to bring the survivors to the Grand Gold Flicky Hotel. There, Rouge coordinated the city's officers until Sonic arrived. When Rouge noticed the Metal Virus gunk on Sonic, Sonic revealed that he had been infected, but was able to keep his infection in check by running, and that Eggman was losing control over the Zombots. The conversation was cut short however, as Sonic had to hurry out to keep the Zombots at bay. Meanwhile, Omega was having trouble keeping the Zombots, who were coming from multiple directions, from advancing. It was then that Shadow arrived with a truck for the survivors. Afterward, Shadow was quick to blame Sonic for this crisis; if he had not kept him from destroying Eggman in Windmill Village, none of this would be happening. After a brief argument, Sonic left to burn his infection off, leaving Team Dark to evacuate the civilians. Shadow then had Omega safeguard the truck while Rouge oversaw the evacuation. In the meantime, Shadow engaged the Zombots, intending to eliminate them. However, despite believing he was immune to the Metal Virus, Shadow soon got infected from touching the Zombots. With Shadow unwilling to retreat, Rouge tried getting Omega to cover Shadow. Unfortunately, Omega was needed to keep the Zombots away from the truck, and Shadow was soon overwhelmed. As Shadow got turned into a Zombot, Rouge asked Sonic to handle Shadow when he returned.[7]

Sonic proceeded to fight Shadow as Rouge continued to guide the uninfected civilians into the truck. Once she finished, she drove the truck away from the hotel. Omega remained behind to fight more Zombots in order to obtain a personal victory. Sonic soon saw Shadow trying to run after the truck and managed to stop him. Sonic and Omega kept up the pressure on the Zombot army, with Sonic suggesting a retreat. Omega refused as he still had Eggman robots to destroy and believed Sonic should run away himself due to his infection spreading. Omega soon had his chest ripped open by Shadow and his arms torn off by two other Zombots. Before Sonic could fully succumb to the Metal Virus, Tails and Silver arrived on the scene, with the latter using his psychokinesis to keep the Zombots off of Sonic and Omega. Sonic used the cleared path to begin burning off his infection while Tails carried Omega's head to safety. After Silver released the Zombots, he was nearly grabbed by Shadow but he managed to dodge the attack. At the Restoration HQ, Sonic confirmed to Rouge that Shadow was lost to the virus which angered her. Sonic was later told by Tails that he will give Omega a substitute body later when he had the time.[8]

All or Nothing[]

Some time later, Rouge managed to infiltrate the Faceship and made contact with Orbot and Cubot when the Deadly Six took control of the ship and took the Chaos Emeralds for themselves. Rouge also contacted the Restoration to inform them of the course of events. Meanwhile, Omega was being carried around in a Rescue Shuttle that had sought refuge on Angel Island. Zombot Shadow on the other hand, was being commanded onward by Zavok.[9] Rouge soon after got information from Orbot and Cubot about where the members of the Deadly Six were.[10] Eventually though, Rouge took action by stealing the Chaos Emerald powering the Faceship, which crashed as a result, and bringing it to Angel Island where Sonic had the other five. She then tried to steal the last Emerald from Zavok. However, Zavok survived had survived the crash and become Giant Zavok. He then proceeded to throw Zombots onto Angel Island, including Zombot Shadow, thus assembling all of Team Dark's members on Angel Island.[11] Shadow was subsequently engaged by Knuckles, who got infected with the Metal Virus and became a Zombot during the fight. Believing the end of the world was near, Rouge decided to spend her last movements with the Master Emerald. In the end though, Super Sonic and Super Silver managed to destroy the Metal Virus, thus returning Shadow to normal.[12]

Out of the Blue[]

In the aftermath of the Zombot apocalypse, Rouge was still lounging on the Master Emerald, but was soon told to leave by Knuckles. Meanwhile, without anyone watching him, Dr. Eggman snuck off Angel Island in the Rescue Shuttle that housed Omega's head. Meanwhile, Shadow tried to catch up to the shuttle and catch Eggman, but was stopped by Metal Sonic.[13] Arriving in one of his labs, Eggman installed Omega's head into a new body, which he had locked down so that he would not attack him. Meanwhile, Rouge found Shadow in Forest Hill, informing him of the world's situation and the disappearance of the villains, Sonic and Omega. Shadow admitted he owed Sonic, but could not repay him at the moment. As she proceeded to leave, Rouge told Shadow that he was invited to Tangle's party in Spiral Hill Village. However, Shadow declined. Rouge later showed up at the party, which was disrupted by the appearance of Dr. Eggman in a new mech which Omega was connected to.[14] As the battle with Eggman ensued, Rouge stole the Mineral Museum's exhibitions to keep them from falling into the Babylon Rogues' hands. Together with Tails, she also managed to sabotage Eggman's mech and free Gemerl from it. She also wanted to free Omega, but Eggman interrupted them by shooting at them with his laser pistol. Meanwhile, Omega, in a moment of defiance, temporarily blocked the weapons of the mech. However, Eggman reined in Omega and tried to resume the fight. However, when Sonic then appeared, the hedgehog managed to free Omega, who used up all his ammunition to destroy Eggman's mech, before falling partially apart himself. Tangle then had Rouge and Omega join a group hug.[15]

Chao Races and Badnik Bases[]

In an attempt repair Omega, Rouge had Tails and his allies help him. However, Tails' needed the ciphers for Omega's blueprints and spare E-100 Series parts. To get the parts, Rouge went to White Park Zone with Omega and some of their allies to trade parts with the champion of the White Park Chao Racing Circuit, Clutch the Opossum. Meanwhile, Shadow came to White Park Zone to search for a link leading to Dr. Eggman. Eventually, Rouge and Omega managed to arrange a deal with Clutch.[16] However, planning to turn the tables on Clutch, Rouge hid Omega's head away in Clutch's apartment for a future surprise attack.[16][17] However, Rouge was afterward hypnotized by Dr. Starline, who planned a suggestion in her mind that would make her call Tails to White Park Zone so he could kidnap Tails.[17][18] Not long after, Shadow encountered Starline, who managed to knock Shadow off a rooftop and escape.[16]

Surviving the fall, Shadow followed a lead to Clutch's apartment. Not long after, after having passed through the day's Chao Races. Rouge went with her allies to Clutch to trade parts. However, instead of Omega starling Clutch, Shadow appeared and knocked Clutch unconscious.[19] Under the pretense that she would call for Tails to pick out the parts they needed, Rouge, who was acting upon Starline's suggestion, called Tails to White Park Zone.[17][19] She and Tails were soon after kidnapped by Starline. Coming their rescue were Sonic and Shadow. However, Starline soon triggered an avalanche that would hit White Park Grand Chateau.[17] As Sonic left to deal with the avalanche, Rouge got Omega to startle Starline, which made him lose balance and forced him to escape. Rouge then convinced Shadow to help Sonic stop the avalanche. Meanwhile, Rouge went to the chateau where she and her allies got the robot parts they needed, evacuated the guests, and fought Starline when he got in their way. When the avalanche then hit the chateau, Starline got buried. Meanwhile, Shadow emerged from the avalanche unharmed. In the aftermath, Omega had his body rebuilt with Tails and Belle's aid, while Rouge and Shadow waited.[18]

Urban Warfare[]

Team Dark infiltrated Eggperial City to destroy as much as they could and to loot any valuables they could find, specifically from Eggman's private vaults. As they started to fight the Badnik Horde, Sonic and Tails found them. Amy, Blaze, and Silver later joined them. Sonic welcomed their effort to take down the city, but Shadow wasn't interested in what Sonic had to say. Rouge tried to hid her material intentions for being in the city, but Amy saw right through her and Rouge fessed up. Tails and Silver suggested they should team up so they can take out the city. Omega said the conversation was irrelevant to their mission and Rouge coldly told the other heroes they will only slow them down. Sonic didn't think they would slow down if they worked together, but Blaze tells him their efforts can only help them even if they don't work together. Just then, Doctor Eggman spoke over the city's PA to introduce his self-repairing and self-building city to them. Eggman then said he had something for this situation he had been saving for a while. He then released a horde of Shadow Androids from a Blowfish Transporter to attack and "welcome" the group, much to Shadow's shock.[20]

The group is able to hold off the Androids, but Rouge got worried about their situation. Shadow said the Androids have no strategy and they just need to get into a better position. The other heroes then came in to help fight them. A few moments later, Omega tripped over some fallen Androids and was taken down by the horde. Rouge then asked Shadow to use his Chaos powers, but Shadow said he can't without a Chaos Emerald. Tails tells them the crystals in the city generate Chaos energy. Shadow is disgusted by using Fake Emeralds, but he agrees to use them. Shadow then performed Chaos Control to take out nearly all the Shadow Androids. Before he can perform it again, the energy becomes too much for him and Giant Fake Emeralds start to grow all around him. He lets out a beacon of energy and Rouge is forced to abandon her two teammates with Sonic and co. Once they got out of there, Rouge was concerned for their safety, but Sonic assured her that they are tough.[20]

While the group planned their next move, Rouge told them their best chance at beating Eggman was to save Omega and Shadow. The group decided to send Rouge, Blaze, and Silver to rescue them while the others went to the central tower. The trio was able to find Omega trapped under some rubble, but before they could do anything the ground collapsed under them and they fell into the Memorial Garage. Rouge then found Shadow trapped by several Giant Fake Chaos Emeralds. She flew over to get him out, but some Shadow Androids blocked her way. The group fought them and once Omega made an opening, the other three went to Shadow. The Chaos energy was too powerful for Rouge and Blaze to get close. With some motivation from Blaze, Silver was able to remove the Emeralds to free Shadow.[21] Realizing his control over the Emeralds, Shadow made a giant tower of them with him and his rescuers on it. They saw Metal Sonic fighting Sonic in the air and Omega quickly began firing at Metal with Blaze joining him. Omega managed to hit Metal after Sonic kicked him away. Rouge then brought Sonic to the ground. Doctor Eggman began firing at the tower Shadow made with his now mobile tower. Shadow then used the Emeralds to trap the tower. Once Sonic destroyed the tower, Shadow told Silver to protect the others before all the Emeralds in the city exploded. With nearly everyone near Silver, Shadow used Chaos Control to send all the Emeralds far into the sky, where they exploded.[22]
