The issue opens with [[Sonic the Hedgehog (Pre-Super Genesis Wave)|Sonic]], [[Mega Man]], [[Miles "Tails" Prower (Pre-Super Genesis Wave)|Tails]], [[Rush]], and [[Proto Man]] squaring off against the [[Roboticized Masters]] while [[Doctor Eggman (Pre-Super Genesis Wave)|Eggman]] and Wily look on. After the Drs inform the heroes about how their little plan came together, the current status of the [[Chaos Emerald (Pre-Super Genesis Wave)|Chaos Emeralds]], and their little wager from last issue (Complete with a slew of exchanged personal compliments that make Sonic want to gag), Proto Man decides to take matters into his own hands by heading off to search for Dr. Light alone and dividing the enemy's forces as a result. He asks if his brother will be okay, and Rock gives the affirmative, telling Blues to be careful. Sonic asks if Blues will really be okay on his own against five of those guys and Rock says that he's tough and clever enough to handle things if he gets in a jam. While under attack by Charmy Man's Rapid Stinger, Tails asks how they were able to get him back to normal when he was a Roboticized Master and Rock explains what happened with the charged shot, Sonic's spin and the weapon copy. (Deducing that the data-transfer causes a cascade failure in the Roboticization process.) The Blue Bomber then tries to get Sonic's attention so they can replicate the process, but the Robo-Chaotix get in the way and the heroes have to regroup. Once they're all together, Rock tells Sonic that they need to combine their attacks again, but the Blue Blur has a quicker solution in mind: he asks Tails to try and modify Rock's buster so he'll be able to fire the spin dash blast at will without needing to go through the entire process. Rock asks Tails if he can do it and the fox says that he'll do what he can. While Tails works his magic on Mega Man, Sonic holds off the Robo-Chaotix. Above the battle, Wily proposes that both Docs return to the [[Wily Egg]]. While Eggman questions his logic, the skull-savoring scientist says that Proto Man needs to be located fast before he can botch up their plans at the last minute. Eggman agrees and they return.

As Sonic is increasingly overpowered, Mega Man begins to panic and urges Tails to hurry up, though the fox insists that he's doing the best he can. Vector Man then gets ahold of Sonic, but Tails finishes the modification just in time, allowing Mega Man to fire the blast. The attack restores Vector to normal, releasing an energy orb that Sonic tosses to Mega Man, which enables him to use Vector Man's acoustic Blaster attack. He then uses it to down Charmy Man, guessing that the sound attack must be the [[Robian (Pre-Super Genesis Wave)|Robian]] Bee's weakness, which Wily seems to incorporate into all his creations. Restoring Charmy to normal, he takes possession of another orb and gains the Rapid Stinger power, while a groggy Vector is brought up to speed by Sonic.
While the Robo-Chaotix's repeated attacks take their toll on Sonic (Him remaining consistently cheeky despite the pain by nicknaming Charmy Man and Espio Man after Blast Hornet and Sting Chameleon of Mega Man X fame and making reference to Sega's own Vector Man), Tails is able to complete the modifications on Rock's buster, which he then fires on Vector Man, restoring the croc to his organic form. Next to [[Vector the Crocodile (Pre-Super Genesis Wave)|Vector's]] frazzled form is a green energy orb which Sonic then tosses to Rock, hoping he knows how to use it. He does, which results in him gaining Vector Man's weapon, [[Acoustic Blaster]], which he then uses to temporarily disable Charmy Man. Mega Man figures that Acoustic Blaster must've been Charmy Man's weakness, which surprises Tails, as he thought they wouldn't have any weaknesses at all. "It's a long story, but Wily does it out of habit by now. Believe me, it comes in handy." Rock reverts [[Charmy Bee (Pre-Super Genesis Wave)|Charmy]] using his spin dash blast and picks up the yellow orb that emerged from his robotic shell, acquiring the Rapid Stinger. Rock wonders where the third enemy is, to which Tails reveals [[Espio the Chameleon (Pre-Super Genesis Wave)|Espio's]] camouflage ability. With that knowledge, Rock asks Rush to sniff him out, but is caught by surprise when he finds out that he's right behind them and ready to strike! However, Sonic is able to take Espio Man by surprise in time so Rock can fire the spin dash blast and restore the ninja. Mega Man apologizes to a fatigued Espio if he was too rough, but the chameleon says to think nothing of it and that he owes him a debt of honor. He hands over his purple weapon orb and Rock gains the Chroma Camo ability.

Sonic quickly hits him from behind, allowing Mega Man to fire his buster a third time, restoring the chameleon to normal. Sonic remarks that the whole idea is rather corny, only for Tails to accuse him of being jealous because Mega Man doesn't have an ego to match his. In gratitude for their rescue, the Chaotix offer Mega Man their services, and he asks them to help locate Proto Man while he, Sonic, Tails, and Rush go after the remaining Roboticized Masters. Locating the Wily Egg, the heroes set off to intercept it, unaware that they're being observed by the doctors. Eggman expresses his frustration over the situation, particularly Proto Man's success in eluding them and the restoration of the Chaotix. Wily, however, is unworried, as the properties of the Skull Egg Zone will allow them to "time-clone" any of his previous [[Robot Masters]].
After Sonic comments about Rock's extreme selflessness when handed an arsenal being a bit corny, Tails teases with him that he is just jealous of Mega Man's noble nature while he has an ego the size of the moon, to which Sonic rebuked that he just knew how awesome he is. Having saved them, Vector offers Rock a free case from the [[Chaotix (Pre-Super Genesis Wave)|Chaotix]] Detective Agency. The heroes decide to hire them to find Proto Man and help him find a way onto the Wily Egg while they track down the rest of the Roboticized Masters to keep them off their backs. The groups agree and go their separate ways. Meanwhile, aboard the Wily Egg, Eggman frets over the fact that they've not only lost track of Proto Man, but Sonic and crew aren't any worse for wear and the Chaotix are back to normal. Wily reassures him that even though some things haven't gone as planned, they still have the ability to time-clone any of his old robot masters thanks to the special properties of the Skull Egg Zone. "Still...I'm sending Shadow Man to intercept our main problem." "You mean...[[Shadow Man (Robot Master)|MY Shadow Man]], or [[Shadow Man|OUR Shadow Man]]?" *Both stare at each other in confusion for a bit and then get big smiles on their faces* "Both!" Eggman then suggests putting Silver Man and Blaze Woman on stand-by as well, but Wily tells him to relax and reminds them of the countless forces they have at their disposal and that the final stage of their plan is already charging up. Eggman decides that he has a point, but they should have a "ludicrously massive and over-powered vehicle of mayhem and destruction" on stand-by just in case. Wily agrees and they head off to construct it. "I must say, Al, you always struck me as the more cautious of the two of us. Why the sudden change?" "Because Mega Man has always had the help of one particular person in times of need...and we have that person locked up in our brig!" The issue ends on a shot of the captured Dr. Light trapped in one of Eggman's capsules next to a [[Snively Robotnik|certain balding nephew]] .

As such, they combined their innovations in order to create the Roboticized Masters, which have now allowed them to assemble the Chaos Emeralds, much to Tails' shock.

After a confused Mega Man is informed of the powerful nature of the Emeralds by Sonic, the doctors inform them that the Roboticized Masters' new mission is to eliminate the heroes in a tournament-style event. Proto Man refuses to play along, breaking away from the fighting to scout the doctors' fortress so that he can draw some of the Masters away and hopefully locate the captured Dr. Light. Bidding his brother farewell, Proto Man takes off using his shield as a sled. Wily, annoyed by Proto Man's refusal to comply-something he did even as Break Man-is then surprised as Eggman orders five of the Roboticized Masters to go after him. After explaining that he doesn't want to risk Dr. Light being freed, he orders the remaining trio of Masters-the Roboticized Chaotix-to eliminate Sonic and his remaining teammates. Forced to deal with the robots, Tails questions how he was returned to normal, and Mega Man reasons that it was a combination of his charged Mega Buster shot with Sonic's Spin Dash, as well as Mega Man's copying abilities. Before they can reason further, both are knocked off a cliff, forcing Rush and Tails to rescue them. Sonic takes charge, riding Rush to provide interference while Tails modifies the Mega Buster so that it will produce a blast with the combined power of a charged shot and a Spin-Dash.

Having observed the battle thus far, Wily suggests that he and Eggman return to the Wily Egg, and explains to a confused Eggman that they need to be at their base until Proto Man has been taken care of. He then mentions that Proto Man has a history of foiling him at the last minute, reminding Eggman of an old lackey of his. Sonic, engaging Charmy Man, tries to get into his usual banter mode, only to be grazed by first Charmy Man's stinger attack and then Espio Man's kunai. Mega Man laments that he's not helping, while Tails continues working on modifying the Mega Buster, prompting Mega Man to remark on his genius. As Sonic is increasingly overpowered, Mega Man begins to panic and urges Tails to hurry up, though the fox insists that he's doing the best he can. Vector Man then gets ahold of Sonic, but Tails finishes the modification just in time, allowing Mega Man to fire the blast. The attack restores Vector to normal, releasing an energy orb that Sonic tosses to Mega Man, which enables him to use Vector Man's acoustic Blaster attack. He then uses it to down Charmy Man, guessing that the sound attack must be the Robian Bee's weakness, which Wily seems to incorporate into all his creations. Restoring Charmy to normal, he takes possession of another orb and gains the Rapid Stinger power, while a groggy Vector is brought up to speed by Sonic.

Noting that Espio Man is missing, Mega Man is informed that the ninja is capable of disappearing, only for Rush to locate him by scent-right behind Mega Man. Sonic quickly hits him from behind, allowing Mega Man to fire his buster a third time, restoring the chameleon to normal. Sonic asks if Espio had fun, prompting the ninja to remark on the embarrassment of the whole situation. Mega Man helps him to his feet, and the grateful ninja presents his own energy orb to Mega Man, granting him the Chroma Camo ability. Mega Man is ecstatic over all his new abilities, especially given their potential usefulness in rescuing the other Robians. Sonic remarks that the whole idea is rather corny, only for Tails to accuse him of being jealous because Mega Man doesn't have an ego to match his. In gratitude for their rescue, the Chaotix offer Mega Man their services, and he asks them to help locate Proto Man while he, Sonic, Tails, and Rush go after the remaining Roboticized Masters. Locating the Wily Egg, the heroes set off to intercept it, unaware that they're being observed by the doctors. Eggman expresses his frustration over the situation, particularly Proto Man's success in eluding them and the restoration of the Chaotix. Wily, however, is unworried, as the properties of the Skull Egg Zone will allow them to "time-clone" any of his previous Robot Masters.

Eggman decides to send Shadow Man to intercept the heroes, but is then asked whether he's referring to the Robian Shadow Man or Wily's Shadow Man. The two doctors then hit upon the idea of sending the two of them together to attack the heroes. Eggman then recalls Blaze Woman and Silver Man as a precaution, while Wily encourages him to loosen up, reminding him of the many resources at their beck and call and the progress of their grand plan. Eggman acknowledges Wily's points, but suggests that they start working on a new vehicle to counter the heroes if they do make it to the Wily Egg. Eggman then questions why Wily has suddenly become more confident, and Wily responds that they have Mega Man's most valuable ally in their brig. That ally, of course, is Dr. Light, who is shown sitting helplessly in a prison pod next to that of Snively Robotnik.

Marine the Raccoon is shown in the office of Gilbert D. Stern and Roslyn Krantz from the regular Mega Man comic continuity, talking about all the amazing things they have in their world that does not exist where she is from. She then asks if they're friends of Sonic or Mega Man-getting the latter's name wrong-and then talks about how much fun the crossover has been so far. Unbeknownst to her, her constant chatter is getting Stern increasingly aggravated.

Trivia

  • This issue marks the first appearance of Snively Robotnik-albeit as an incomplete glimpse-since Sonic Universe #40.
  • This issues "game sprite variant" cover features a battle between Sonic and Bass, with Proto Man, Guts Man, and Tails (piloting the Tornado) viewable in the background. Sonic's sprite is taken from the handheld Sonic Battle video game, while Tails and the Tornado are from the ending animation of the Genesis game, Sonic the Hedgehog 2. The sprites for Bass and Proto Man come from the video game Mega Man & Bass.
    • When the cover was first shown via solicits, it was titled as a "16-bit variant" this was likely changed because it was inaccurate, as the majority of the sprites used where from 32-bit games.
  • The Off Panel represents how Marine is not appearing in Worlds Collide, despite the fact that she's a game character. Stern and Krantz also do not appear in the series, as they are comics exclusive characters.
  • During his fight with the Roboticized Chaotix, Sonic makes a number of Mega Man references, almost calling Charmy "Blast Hornet" and Espio "Sting Chameleon", which are the names of two mavericks from the Mega Man X series. He also remarks that the name "Vector Man" makes him think of a trash collector, referencing the Vectorman video game series that was featured on the Sega Genesis. Apparently Ian Flynn had, at one point, intended to reference "Wheel Gator" from Mega Man X2 instead of Vectorman, but the idea was scrapped.
  • When Sonic and Mega Man are falling, Rush catches the former while Tails catches the latter. This is somewhat confusing, as they would be expected to save their best friends rather than their counterparts, though it was likely only intended as a reference to the cover of the issue.
  • Eggman and Wily are shown with different coffee mugs: Eggman's reads "World's #1 Despot" in parody of various coffee mug imprints, while Wily's is shaped like his skull logo.
