The story begins at the western coast of the main continent of Mobius which is one of the only areas of the planet untouched by the conflict with Dr. Robotnik. There, Mobians are seen frolicking without worry. Suddenly, the Floating Island appears over the western coast, alarming the denizens. They all run and hide in panic due to the unknown landmass floating over their homes. It passes over them, and continues on into the continent.

In Knothole Village, the Knothole Freedom Fighters, minus Sonic and Tails are tracking the progress of the floating island, as Rotor deduces that it makes its way inland, toward Knothole. Sonic and Tails eventually join in, and recognize the Floating Island instantly on the display. Sally Acorn asks them how they already know about the island. They recall their journey to it, meeting up with Knuckles the Echidna, the Chaos Emerald keeping it afloat, and how they became friends. From the details of their initial contact, Sally is curious as to the actual side that Knuckles is on. She decides that they should assume the worse, ordering Tails and Sonic to join Antoine in their plane to investigate the island.

The group arrive at the Floating Island, which astonishing Antoine due to its size. To their surprise, the island now has some new weapons emplacements, since heavy artillery appears from under the island and fires on the plane. Not only that, but Sonic also notices that engines have been placed on the island. They head top-side to investigate on the island itself. Both Sonic and Tails jump out of the plane, while Antoine takes the plane back to Knothole. Tails glides down with his tails, while Sonic uses a parachute to slow his descent onto the island.

Although unsure as to where to start, the duo decide to walk along to see what they can find, or if something can find them. From behind a bush, a figure watches the two suspiciously. As they continue on, they arrive in Mushroom Zone. Suddenly, from above, a hand-operated elevator arm falls on Sonic, knocking him out for a bit. While out of the loop, Sonic thinks that all the mushrooms around him are preparing to eat him. He shakes out of his daze, realizing he was only thinking of the live mushrooms, as Tails points that he was knocked out by a hand-operated elevator (or pendulum, as stated). He decides to grab one of the elevator handles to pump his way up, while Tails flies up, and reaches the top of the forest. He then uses the top of the mushrooms to bounce to the edge of the forest, where he meets up with Hey Ho. It swings at Sonic with its axe, nearly chopping his head off. It continues to swing its axe, destroying trees, but missing Sonic. He jumps up, avoiding the axe swings, and hits the machine's back, destroying it.

Synopsis
With that machine out of the way, the duo continue on a path to find out the mystery of the Floating Island. Sonic runs over a slick of mud that sends him into a pit. On the way down the pit, he grabs a ledge. He looks up as he sees a mysterious figure, who is revealed to be Knuckles.

Part I
  +
The comic introduces the Floating Island as a paradise untouched by Dr. Robotnik. The island stays afloat thanks to its Chaos Emerald, which is protected by the guardian Knuckles the Echidna, the last of his kind. The island is safe from the wars below, but for how long?
Part Two
  +
Sonic pokes up to see his prior acquaintance, but Knuckles is not as happy as Sonic is to see each other. Annoyed with trespassers, Knuckles declares that this is Sonic's second offense, and prepares to step on his hands on the ledge. Before he can, he looks up as he hears Tails, who throws a boulder down at him. Knuckles jumps out of the way, into the pit, sending him and Sonic plummeting to the bottom, while Tails can only watch. The two foes fight each other on the trip down, until they exit in a lava-filled area on a floating rock slab. Knuckles prepares to punch Sonic, until the slab starts becoming unstable. It starts to sink, just as Tails catches up and grabs the duo. He then takes them up to the surface through a hole in the cavern roof. Although thankful for the assistance, Knuckles still claims his obligation to protecting the island from intruders. Sonic interrupts by pointing to the sky, stating they are not the problem.

  +
The comic then shows the west coast of the Great Continent, a place untouched by war where the natives can live in peace. A shadow goes over a beach where some Mobians are playing. The Floating Island is then revealed, sending the village into a panic. At Freedom HQ in Knothole, the Knothole Freedom Fighters discuss the situation. Sally Acorn asks Rotor what keeps the island afloat. Rotor doesn't know what keeps it in the air, but does know the island is heading straight for Knothole. Sonic and Tails walk in and instantly recognize the floating island. Sonic explains to Sally he and Tails crash-landed on the island months ago, where they meet the guardian Knuckles. The two ended up as friends despite Knuckles' initial misunderstanding. He also tells them a Chaos Emerald keeps the island afloat. Sally asks Sonic if he knows whose side Knuckles is on, but the hedgehog is not exactly sure. Sally assumes the guardian is not on their side and tells Antoine to send Sonic and Tails to the island in the Turbo-Prop.

  +
Knuckles looks at the clear night sky, realizing that the stars are all in the wrong position than they should. The island has been hijacked, and outfitted with weapons and engines, all under Knuckles' nose. He makes a truce with the two and opens up a tunnel in the ground to the Chaos Chamber. They arrive in the chamber, which uses an energy Emerald to keep the island afloat. The room, however, has been outfitted with a Chaos syphon to draw energy from the emerald. Knuckles touches the energy being syphoned. Knuckles gets zapped. He looks like a Pokemon Trainer. From a wall on the side of the room, a holographic image of Robotnik appears, and proceeds to tell his story of what he has done to the island: For months, he had prepared plans to convert the Floating Island to his own battleship. Using his technology, he attached an engine, weapons, an energy syphon, and his own command center into the heart of the island, all under Knuckles' radar. Once the island is over Knothole, Robotnik plans to use the weapons on the island to disintegrate the village. As Knuckles had distracted Sonic and Tails, Robotnik had enough time to get the island in position and is ready to fire.

  +
Antoine is amazed by the island as they approach it, but Sonic calls it a bit ball of dirt and completely harmless. Just then, artillery cannons attached to the bottom of the island start firing at them. Sonic notes the weapons and engines attached to the island weren't there before. They fly to the topside of the island and Sonic parachutes with Tails to the island. Tails asks if Sonic needs a lift, but Sonic says "being piggy-backed is bad for my image!" As they start to look around, Knuckles watches them in the shadows. The duo walks into a mushroom forest full of Giant Mushrooms. After being knocked down by a Pendulum, Sonic uses it to get up and hop along the top of a forest. Sonic then nearly gets hit by an ax from a Hey Ho. Sonic easily defeats the robot and continues on. As they move along, Sonic falls into a fissure the suddenly opened up under him, grabbing on to a ledge before he hits the bottom. A mysterious figure looks over him as he struggles to pull himself up.
With the lives of many on his shoulders, Knuckles blames himself, and decides to take matters into his own hands. He takes the Chaos Emerald out of its holder, as Robotnik helplessly watches in surprise, then punches it, shattering the crystal into many shards. With the emerald destroyed, there is no power source for the island, sending it into a fall. Robotnik aborts his mission, ejecting his command module from the island. With the island right over Knothole, Robotnik realizes he does not have to do anything, as the plummeting island will destroy the village. Back in the Chaos Chamber, Knuckles asks Sonic if Robotnik has left. As he notes so, Knuckles opens a panel in the floor, revealing a spare Chaos Emerald. He puts it in to emerald slot, stabilizing the island right over the village.

  +

Part II
With Robotnik's threat gone, for now, Knuckles leads Sonic and Tails to the surface so they can return home. Tails commends Knuckles for having a spare, but he notes that there never was a spare; the one he destroyed was a fake, that he switched with the real one while Sonic and Robotnik were not watching. With Knuckles as an ally again, Sonic offers him an invitation to park the island and join their cause against Robotnik. However, Knuckles has his own problems and responsibilities, denying the invitation. With that said, Tails takes Sonic and leads him down to the surface as Knuckles waves goodbye.

  +
Sonic says hi to Knuckles and asks how he's been. Knuckles accuses him of turning the island into a war zone for the second time. He steps on Sonic's hand, trying to make him fall into the pit below. Tails gets Knuckles' attention and drops a rock on him. Knuckles barely dodges it, but falls into the pit with Sonic. The two tumble down into a cavern filled with lava and are about to duke it out when they realize the rock they landed on is about to sink. Tails swoops in and rescues them from the lava pit. Sonic apologies for his earlier comment. Knuckles also thanks Tails, but says he can fly and glide as well (he didn't have enough altitude to get out). He still thinks the duo is trespassing, but Sonic says they are not the enemy and points to the sky. Knuckles notices that the stars aren't where they usually are, and Sonic explains that the island has been hijacked, fitted with engines and guns, and moved over Knothole. Knuckles realizes he's been fooled again and brings Sonic and Tails down the Chaos Chamber.

  +
As they arrive on the surface, the other Freedom Fighters catch up to check on them, and on Knuckles. Sally asks if he will ever join their cause. Sonic, however, knows that Knuckles works on his own, as the island floats away from the continent.

  +
Knuckles shows them the Emerald that powers the island and says they are the first "outlanders" to be in the chamber. Sonic replies they might not be, since the Chaos Emerald is being drained by energy siphons. Knuckles removes them and gets shocked. A hologram of Dr. Robotnik then appears, explaining his plan to the group: Operation Flying Destroyer. Seeing the island had strategic military potential, he attached a command base to the island's foundation. Next, he unleashed Paradroids to build his base. Using the energy from the Emerald to power the engines, he moved the island over to Knothole, where he plans to burn it down with shock-cannons. Robotnik thanks Knuckles for distracting Sonic and Tails while he prepared the weapons.
  +
  +
Wracked with guilt, Knuckles furiously grabs the emerald and breaks it; as a result, the Floating Island starts to fall towards Knothole. Robotnik flees, celebrating the fact that the landmass will crush Knothole underneath it. Assured that Robotnik is gone, Knuckles reveals another Chaos Emerald and puts in place, stopping the island's descent. After they leave the chamber, Knuckles reveals that he had actually destroyed a fake Chaos Emerald and simply placed the real one back in its place (no one else saw him make the switch). Sonic offers Knuckles a chance to join them, but he declines. The two leave the island with the guarding waving goodbye. The other freedom fighters reunite with Sonic and Tails, with Sonic saying the island is leaving and Knuckles is going to destroy Robotnik's project. Sally wonders if he will ever be a Freedom Fighters, but Sonic believes he will always be on his own.

It is a quiet day on Knuckles' island, until a large explosion occurs near Mushroom Zone. Sensing trouble, Knuckles jumps up and glides over to the source of trouble. He arrives at a beach on the island, only noticing a crater at the location of the explosion. He glides down and analyzes the crater, noticing a series of footprints. Scoffing at the intruder's lack of stealth, he follows the footprints to a nearby bush. He leaps into the bush, but finds nobody. He looks over, realizing that the intruder may have gone into the ruins of Sandopolis Zone. Based on the distance from the beach to Sandopolis, Knuckles realizes he is dealing with somebody fast, which he believes is Sonic the Hedgehog.

He lands at the entrance to the ruins, yelling out to Sonic to come out and face him. With no response, he reluctantly enters the dark ruins. From above, the intruder activates a trap, sending a whole series of rocks plummeting in Knuckles' area. He jumps out of the way, getting angrier as time goes on, thus he continues his journey into the ruins. Going around a corner in the ruins, Knuckles keeps calling out to his intruder to appear, and to taunt them. To his surprise, an axe appears out of a wall and nearly chops him. He jumps on the nearby wall to avoid it, then looks toward where the axe came from, noticing a door. He enters it, presuming it is the only place the intruder could've went.

To his surprise, he arrives outside the ruins and notices the footprints again, leading far away into the distance. He jumps up and glides along the footpath. The footprint path leads to the edge of the island. He then calls out from the edge of island to Sonic, telling him to be ready for the next time.

Synopsis
  +
Knuckles hears an explosion behind him and goes investigate. He arrives at the Sandopolis Zone and finds nothing but a crater and a trail of footprints. The footprints lead Knuckles to a bush, but when he jumps into it, no one is there. Knuckles realizes that he is being toyed with and angrily goes over to the nearby ruins, certain that there's nowhere else the trespasser could have gone. He realizes that whoever is evading him must be incredibly fast and assumes it must have been Sonic. He jeers at him, but there's no answer. Knuckles goes into the ruined temple to confront him himself.
  +
  +
As Knuckles enters, someone springs a booby trap. A ton of boulders fall on top of Knuckles, who is now furious. As Knuckles continues through the ruins, he narrowly dodges a series of axes swinging from the walls. He finds a strange room full of ornate designs and realizes that, although he knows the island better than anyone else, there's still a lot he doesn't know. Knuckles wishes his father had told him more when he's suddenly overwhelmed by a massive sandfall. He bashes his way through a wall to get out of the ruins, only to find that the trespasser is still ahead of him; their footprints in the sand. He loses the trail at the edge of the island and vows to pay Sonic back for messing with him. In the shadows, a mysterious figure says this is only Knuckle's first lesson and he has a lot to learn

Knuckles is flying around his floating island, despite there being a heavy wind. He looks down, noticing he is not the only one with problems as he sees a baby Mobian kangaroo name Benjy who has lost his mother. He glides down and picks up Benjy, who is upset at losing his mother. With the heavy winds, and Benjy at hand, Knuckles is unable to glide, so he must help Benjy on foot. He puts Benjy on the ground and introduces himself as Knuckles, who Benjy is aware of. Benjy tells him that his mother has told him all about Knuckles, and how he is the protector of the floating island. As a protector, he asks Knuckles to stop the storm and clear the sky from its darkness. He points to the sun, which has been blocked by the moon.

Knuckles goes on the explain what is going on from what his father told him. Over Mobius, the moon occasionally aligns between Mobius and the moon, creating a temporary darkness. However, since the island floats along air currents, the current strong winds confuse even him. The two then hear a loud noise coming. Knuckles picks up Benjy and glides out of the way, as a whole herd of dingoes stampede through the area. Something is upsetting the dingoes, as they are running off to hide somewhere. The two, from a tree, hop down as Knuckles explains about the paradise nature of the island, despite the recent visits from Robotnik and Sonic.

Knuckles is gliding over the floating island on a windy day when he notices a lost baby kangaroo. Knuckles rescues the joey, but has to land to keep them safe. He introduces himself and the joey says he knows who Knuckles is: he watches over the island. Knuckles replies that is a part of what he does, but he is cut off by the joey asking what happened to the sky. The sun is black and Knuckles explains a solar eclipse is happening. Panic in the Sky

Synopsis

Part I

The comic introduces the Floating Island as a paradise untouched by Dr. Robotnik. The island stays afloat thanks to its Chaos Emerald, which is protected by the guardian Knuckles the Echidna, the last of his kind. The island is safe from the wars below, but for how long?

Giant Mushroom v2

Sonic and Tails go through the Mushroom Forest.

Part II

Synopsis

Synopsis

Knuckles is gliding over the floating island on a windy day when he notices a lost baby kangaroo. Knuckles rescues the joey, but has to land to keep them safe. He introduces himself and the joey says he knows who Knuckles is: he watches over the island. Knuckles replies that is a part of what he does, but he is cut off by the joey asking what happened to the sky. The sun is black and Knuckles explains a solar eclipse is happening. Just as he is done explaining, Knuckles picks up the joey and flies out of the way of a herd of Dingoes. Knuckles says the weather is upsetting them.

Dingo herd

Knuckles gets out of the way of the Dingoes.

With the Dingoes gone, the two come back down and search for the mamma kangaroo. Knuckles assures the joey she is safe, as the Floating Island is paradise (though visitors keep arriving who want to change that). The joey grabs onto Knuckles as a big gust of wind blows, before the moon moves out of the way revealing the sun, making the wind calm again. With the wind gone, the mamma kangaroo jumps out and her son, Benjy, reunites with her. The mamma thanks Knuckles, who says he was just doing his job: protect and serve his island.
